My Site Hacked

HelloOne of the sites (not the one in signature) I manage has been hacked, so now when you google it comes up with a "This site may harm your computer" message, which obviously is not good for business
I looked at the files and indeed they had been modified, a javascript script had been inserted after the </html> tag. Does anyone know how this is done, or more to the point how do I stop it from happening? Any clues most welcome.

PS. I have since deleted the files off the site and replaced with clean, but don't want it happening again

Lots of possibilities / ways / options, Chris ... and there's only a certain amount that I can gather from your report - rather like looking at an accident I would need to look more closely at the debris than you have (rightly) published.
